Check that nacl_loader, nacl_bootstrap_helper and irt-core-x86_64.nexe are all present in the same directory as the engine. Also you need to use -set instead of +set when setting cvars on the command-line.

You can choose which version to use by using -pakpath on the command line. If you wish to keep both src and build directories in your pakpath, then you would have to append a suffix to the version number to make the engine prefer one pk3 to another.

With the pk3 DEPS system, it shouldn't be necessary to restrict the pk3s available to the engine. Keep in mind that the engine will only load the pk3 for the current map and its dependencies (and the base unvanquished pk3), but nothing else. Your version of mesa is horribly outdated, the current version is 10.4.4. You should really consider upgrading it.

OSX 10.7 is the minimum required version for the universal zip. If you really want you can try compiling it yourself for 10.6, but that's quite advanced.
